PayPal sales in QuickBooks, checked each week

PayPalQuickBooks
The short answer

To connect PayPal to QuickBooks Online, you have four options. The main QuickBooks integration with PayPal is Intuit's PayPal Connector by QuickBooks, which brings your PayPal sales, fees, purchases and transfers into QuickBooks. PayPal now has its own Accounting Sync, and you can also use Zapier or a PayPal report. Where they stop: each sale waits for someone to confirm or match it, a payment that doesn't line up with its bill comes in as a second expense, and nothing checks that the PayPal balance in QuickBooks matches PayPal. AI agents check that each week and send your bookkeeper the short list.

Why a PayPal and QuickBooks integration matters

Customers pay you through PayPal. Your books live in QuickBooks Online. With no link, someone copies each PayPal sale into QuickBooks, takes the fee off by hand, and tries to make the PayPal balance match. A PayPal sale is not one clean number: the fee comes off, refunds go back out, and money moves to your bank on its own schedule.

So a good connection puts each PayPal sale, fee and transfer in the right place, matched to the invoice it paid, and checks that the PayPal balance in your books is the balance PayPal shows.

Four ways to connect PayPal to QuickBooks Online

One is Intuit's app. One is PayPal's. One is a zap you build. One is a report you download.

PayPal Connector by QuickBooks

How it works
Intuit's app, which you add from the integrations search in QuickBooks Online. It brings in PayPal sales with the gross amount, net amount and fee, plus purchases and transfers to your bank, usually within 2 hours. You confirm or match each one, unless you turn on automatic recording.
Good for
Most businesses on QuickBooks Online that take PayPal.
Where it breaks
Intuit's guide says it handles one PayPal account at a time, can't bring in PayPal sales that came from Shopify, and can't be made to update on demand. A sale won't come in if the matching QuickBooks product isn't marked as one you sell.

PayPal Accounting Sync

How it works
PayPal's own link to QuickBooks, set up in PayPal under Business Tools, then Accounting Sync. It sends sales, fees, refunds and transfers into QuickBooks each day, into accounts it makes, like Sales_PayPal.
Good for
Businesses that want PayPal to do the sorting.
Where it breaks
PayPal's guide says a new kind of activity, like a first chargeback, won't sync until someone assigns it an account. Changes to settings only apply going forward. And it can't run beside Intuit's connector; PayPal says that makes duplicates.

A Zapier zap

How it works
QuickBooks Online is a Premium app on Zapier. Its templates make a QuickBooks sales receipt or invoice for each new PayPal sale.
Good for
One simple job, like a sales receipt for each PayPal sale.
Where it breaks
Each zap is one trigger and one action. Fees, refunds and transfers are each more steps you build.

PayPal's Activity Download report

How it works
In your PayPal business account, the Activity Download report gives you up to 12 months at a time, from the last 7 years. You can save it as a CSV file, or as an IIF file for QuickBooks on U.S. accounts, and import it.
Good for
Catching up on past months.
Where it breaks
It is a one-time copy. Someone downloads, imports and fixes it each month.

Arkeo agents

How it works
Agents read each week's PayPal sales, refunds, fees and invoices, check them against QuickBooks, follow up on unpaid PayPal invoices, and send your bookkeeper what doesn't match.
Good for
Businesses where PayPal and the books have to agree, and nobody has the hours to check.
Where it breaks
Anything your rules keep for a person, like a large refund or a payment it can't match, goes to your bookkeeper in one message.

How to connect PayPal to QuickBooks: the five steps

These follow Intuit's guide, updated in August 2026. Open it for the screens.

  1. 1

    Use one link, not two

Use either Intuit's PayPal Connector or PayPal's Accounting Sync. If you switch, PayPal says to disconnect the connector first, or the same sales land twice.

  2. 2

    Add the app

In QuickBooks Online, search for find integrations, open PayPal Connector by QuickBooks and select Get Integration Now, then Continue. Log in to PayPal.

  3. 3

Set the accounts and the start

Confirm the PayPal balance account and the bank you move PayPal money to. Bring in the last six months or a custom date.

  4. 4

    Review the first week

Leave automatic recording off at first. In Integration transactions, open the PayPal tile and the For review tab, match each sale to its invoice where there is one, then select Confirm.

  5. 5

Add rules, then check each month

Add rules for the sales you see most. Rules only apply to new items, not ones already waiting. Each month, check the PayPal balance in QuickBooks against PayPal.

Where the PayPal QuickBooks integration stops

The connector brings PayPal into QuickBooks. The work in the middle is still a person's. Items wait under For review until someone confirms them. Fees go to the PayPal Fees account only once the sale they belong to is added. A sale for a product that isn't marked as sold in QuickBooks doesn't come in at all.

Matching is where duplicates start. In May 2026, a QuickBooks team member listed on Intuit's forum why a PayPal payment may not match a bill already paid: the amounts differ, the dates are too far apart, the bill is already reconciled, or the accounts don't line up. Then it comes in as a new expense, and the cost is in the books twice until someone finds it.

Changes cause the rest. Intuit warns that a start date already in your books makes duplicates. One December 2025 thread on Intuit's forum shows what that looks like: sales stopped coming in after the move to the new connector, and reconnecting wiped saved rules and brought in duplicates. PayPal's Accounting Sync has gaps too: a new kind of activity waits for someone to assign it, and PayPal's own guide says to check monthly that the two balances match.

The agents that do it

Each agent does one job from start to finish in your own PayPal and QuickBooks, and tells your team what needs a person.

Questions

Is my customers' information safe?

Yes. Agents work in your own PayPal and QuickBooks and see only what their job needs. Customer details never go into public AI. Agents connect to AI through business-grade connections audited under SOC 2.

Does PayPal integrate with QuickBooks Online?

Yes, two ways. Intuit's PayPal Connector by QuickBooks brings your PayPal activity into QuickBooks Online for review, and PayPal's Accounting Sync sends it from PayPal's side. Use one, not both.

Does the PayPal QuickBooks integration bring in fees?

Yes. Intuit's guide says each sale comes in with its gross amount, net amount and fee, and the fee goes to a PayPal Fees account once the sale is added. Check one week of fees before you trust it.

Can I connect more than one PayPal account?

Intuit's guide says its app supports one PayPal account at a time. PayPal's Accounting Sync is set up separately for each PayPal account.

What does it cost?

You get the price on the call, along with the hours it saves your team.
