To connect Shopify to QuickBooks Online, most stores use Intuit's Shopify Connector by QuickBooks, which comes with your QuickBooks subscription. It brings your sales, refunds, fees and payouts into QuickBooks. You can also use another app from the Shopify App Store, a Zapier zap, or a monthly spreadsheet. Where they stop: sales wait in a review list for someone to confirm, products and customers that don't match land on one catch-all name, and each payout still has to be matched to the bank by hand. AI agents do that review and that check, and tell you what doesn't match.
What it takes to connect Shopify to QuickBooks Online
Getting orders into QuickBooks is the easy part. The hard part is that a Shopify order and the money in your bank are not the same number. Fees come off, refunds come back, and a payout can hold a day or more of sales.
So a good connection does two things: it records your sales the way your bookkeeper wants them, and it checks each payout against the orders inside it. Intuit's connector does the first part well. The second part is still a person's job.
Four ways to connect them
Most stores start with the first one.
Shopify Connector by QuickBooks
- How it works
- Intuit's own app, listed as QuickBooks Online in the Shopify App Store and included with your QuickBooks subscription. You add it from Integrations in QuickBooks. It brings in sales, refunds, fees and payouts, and can match your products by SKU and name.
- Good for
- Most stores on QuickBooks Online that want sales, fees and payouts in the books without typing.
- Where it breaks
- Sales that aren't added for you wait under For Review. Products and customers it can't match go to a default Shopify Sales Item and Shopify Customer. Since Intuit rebuilt the app in 2026, many store owners in its Shopify App Store reviews say their books changed under them: new accounts, sales receipts instead of invoices, and syncs that stopped.
Another Shopify App Store app
- How it works
- Other makers sell QuickBooks apps in the Shopify App Store, such as Bold QuickBooks Sync Pro. They send orders, refunds and fees across with their own settings.
- Good for
- Stores that want a setting Intuit's app doesn't have.
- Where it breaks
- Bold's app is rated 3.2 out of 5, and about a third of its ratings are one star. Recent reviews talk about transfers that stopped and slow replies from support.
A Zapier zap
- How it works
- Zapier's templates create a QuickBooks Online sales receipt or invoice for each new Shopify order. QuickBooks Online is a Premium app on Zapier.
- Good for
- Small stores with one product line and one way to get paid.
- Where it breaks
- Each case is a step you build: refunds, discounts, shipping, tax and fees. Miss one and the books drift. A zap that fails doesn't tell your bookkeeper.
A spreadsheet each month
- How it works
- You export orders and payouts from Shopify, sum them in a sheet, and enter the totals in QuickBooks as one entry.
- Good for
- Very small stores, or a bookkeeper who wants full control.
- Where it breaks
- It takes hours each month, and a mistake shows up only when the bank doesn't match.
Arkeo agents
- How it works
- Agents read each day's orders, refunds and payouts in Shopify, check what the connector brought into QuickBooks, and match each payout to the orders in it and the deposit in your bank.
- Good for
- Stores where the books have to match the bank, and nobody has the hours to check.
- Where it breaks
- Anything your rules keep for a person, like a large refund or a payout it can't match, goes to your team in one message.
How to connect Shopify to QuickBooks: the five steps
These follow Intuit's own guide for the Shopify Connector. Open it for the screens.
- 1
Plan your accounts firstAsk your bookkeeper where sales, shipping, tax, discounts, refunds and fees should go. The app makes its own default accounts if you don't set yours.
- 2
Add the app in QuickBooksIn QuickBooks Online, go to Integrations, select Explore integrations, then Shopify Connector by QuickBooks and Get integration now. Enter your store's myshopify.com address, not your own domain, and sign in to Shopify.
- 3
Set the start date and tracking
Set how far back to import, up to one year, and the bank account your payouts land in. Turn on Product Tracking and Customer Tracking if you want real names, not the defaults. Then select Sync now.
- 4
Confirm sales, then match payoutsUnder Integration transactions, confirm the sales first, then the payout. In your bank feed, match the deposit to that payout. Intuit says not to add the deposit by hand.
- 5
Check one week by hand
Compare one week of Shopify payouts to the deposits in QuickBooks, line by line. Then do it again each month.
Where the Shopify QuickBooks integration stops
The connector moves the data. The work in the middle is still yours. Intuit's own guide says the app does not exclude anything for you, and sales it isn't sure about wait under For Review until someone confirms them. Products with no match by SKU and name are not added; someone has to make them in QuickBooks first. With tracking off, all your sales land under one Shopify Customer and one Shopify Sales Item, so your reports can't tell one product or buyer from another.
Payouts are the next job. One Shopify payout holds many sales, minus fees and refunds. The sales and the payout both have to be confirmed, and then the deposit in your bank feed has to be matched to the payout. Intuit warns not to click Add on that deposit; it has to be matched, or the same money can land twice.
And the setup can change under you. Since Intuit moved stores to the new connector in August and September 2026, its one and two star reviews in the Shopify App Store repeat the same things: syncs that stopped, sales receipts where there used to be invoices, new income and fee accounts that split a year's revenue, and tax codes that came across wrong.

Questions
Is my customers' information safe?
Yes. Agents work in your own Shopify and QuickBooks and see only what their job needs. Customer details never go into public AI. Agents connect to AI through business-grade connections audited under SOC 2.
Is the Shopify Connector by QuickBooks free?
Intuit's listing in the Shopify App Store says the connector is included with your QuickBooks subscription. Other QuickBooks apps in the Shopify App Store are made by other companies and charge their own fees.
Will this replace my bookkeeper?
No. Your bookkeeper sets the rules and reviews the books. Agents do the moving and the checking, so your bookkeeper's hours go to the work that needs them.
We already use a connector app. Is that enough?
It moves the sales. What it doesn't do is check each payout against the orders in it and the deposit in your bank, and tell you what's off. That check is what agents add.
What does it cost?
You get the price on the call, along with the hours it saves your team.
