To connect Stripe to QuickBooks Online, most businesses use Intuit's Stripe Connector by QuickBooks, the QuickBooks integration with Stripe that you add from Integrations in QuickBooks. It brings in your Stripe sales, refunds, fees and payouts, with up to 2 years of history. You can also use an accounting app from the Stripe App Marketplace, a Zapier zap, or Stripe's export for QuickBooks Desktop. Where they stop: sales show up under For Review usually within 2 hours and wait for someone to confirm them, only one Stripe account connects at a time, and each payout still has to be matched to the bank by hand. AI agents do that check and send your bookkeeper only what doesn't match.
What a QuickBooks integration with Stripe has to do
Customers pay you through Stripe. Your books live in QuickBooks. A Stripe payout is not one sale. It holds a day of payments, minus Stripe's fees and any refunds or disputes. Your bank feed shows only that one net deposit, so without a connection your bookkeeper rebuilds each payout by hand.
So a good connection does two things. It records each payment, fee and refund in the right account in QuickBooks. And it ties each payout to the payments inside it and the deposit in your bank, so the books match and nothing lands twice.
Four ways to connect Stripe and QuickBooks
Most QuickBooks Online users start with the first one.
Stripe Connector by QuickBooks
- How it works
- Intuit's own app. You add it from Integrations in QuickBooks Online and sign in to Stripe. It brings in sales, refunds, fees, payouts and adjustments, with gross, net and fee amounts for each payment. When you add a payout, QuickBooks links it to the sales and fees inside it.
- Good for
- Most QuickBooks Online users with one Stripe account who want sales, fees and payouts in the books without typing.
- Where it breaks
- Intuit's guide says sales show up under For review usually within 2 hours, and you can't sync on demand. It doesn't support more than one Stripe account at a time. Items that don't match by name land on a default Stripe Sales line, and bulk confirm can be blocked when a sale needs review.
An app from the Stripe App Marketplace
- How it works
- Stripe's docs point QuickBooks Online users to the accounting apps in the Stripe App Marketplace, made by other companies. An admin installs one from its listing, and it shows in the Stripe Dashboard.
- Good for
- Businesses with more than one Stripe account, or a setting Intuit's app doesn't have.
- Where it breaks
- Each one is a separate company with its own fees, its own settings and its own support. Stripe doesn't build them, so check each listing and its permissions first.
A Zapier zap
- How it works
- Zapier can make a QuickBooks Online sales receipt, invoice, payment or refund receipt from a new Stripe payment, charge or refund.
- Good for
- Small businesses with one product and one way to get paid.
- Where it breaks
- Fees, refunds, disputes and payouts are each a step you build. Miss one and the books drift, and a zap that fails doesn't tell your bookkeeper.
A Stripe export for QuickBooks Desktop
- How it works
- Stripe's Legacy exports page gives payments, refunds, fees and payouts as an IIF file for QuickBooks Desktop. The file sets up nine Stripe accounts in QuickBooks.
- Good for
- Businesses on QuickBooks Desktop that are fine with a monthly import.
- Where it breaks
- Stripe's docs say IIF files can't be imported into QuickBooks Online. In Desktop, you merge the Stripe Checking Account into your real bank account again after each import.
Arkeo agents
- How it works
- Agents read each day's payments, refunds, disputes and payouts in Stripe, check what the connector brought into QuickBooks, and match each payout to the payments in it and the deposit in your bank.
- Good for
- Businesses where the books have to match the bank, and nobody has the hours to check.
- Where it breaks
- Anything your rules keep for a person, like a dispute or a payout it can't match, goes to your team in one message.
How to connect Stripe to QuickBooks Online
These follow Intuit's own guide for the Stripe Connector. Open it for the screens.
- 1
Plan your accounts firstAsk your bookkeeper where Stripe sales, fees and refunds should go, and which bank account your payouts land in. If your bank feed is connected, plan to add Stripe sales through the app first, then match the deposit.
- 2
Add the app in QuickBooksIn QuickBooks Online, select Integrations, then Find integrations. Search for Stripe Connector by QuickBooks, select Get integration, log in to Stripe and select Agree and Connect.
- 3
Set the deposit account and start date
Set your Stripe Deposit Account to the bank your payouts go to, and set a start date up to 2 years back. Turn on customer and product tracking if you want real names, not the defaults. Then select Sync Now.
- 4
Confirm sales, then match each payoutUnder App transactions, confirm the payments received first, then the payout. In Banking, use Match on the deposit, not Add or Categorize, or the money lands twice.
- 5
Check one week by handCompare one week of Stripe payouts in your Stripe Dashboard to the deposits in QuickBooks, line by line. Then do it again each month.
Where the Stripe QuickBooks integration stops
The connector brings Stripe into QuickBooks. The work in the middle is still yours.
Each sale waits for a person. Intuit's guide says Stripe sales show up under For review usually within 2 hours, and there is no way to sync on demand. Each one is confirmed, added or reviewed. Bulk confirm is blocked when a sale needs review, or when payments and payouts are selected together. Fees don't show on their own until the sale they belong to is added.
It takes one Stripe account. Intuit says the integration does not support more than one Stripe connection at once. A business with a second Stripe account needs another tool for it.
Payouts are where the books go wrong. In a 2026 thread on Intuit's community, Undeposited Funds kept growing after the connector was turned on; the QuickBooks team's answer was to use Match on the bank deposit, because Add or Categorize records the money a second time. In another thread, only two of a payout's three payments showed up, so the deposit couldn't be matched.

Questions
Is my customers' information safe?
Yes. Agents work in your own Stripe and QuickBooks and see only what their job needs. Customer details never go into public AI. Agents connect to AI through business-grade connections audited under SOC 2.
Can you connect Stripe to QuickBooks Online?
Yes. Intuit's Stripe Connector by QuickBooks connects them. You add it from Integrations, then Find integrations, in QuickBooks Online. It brings in sales, refunds, fees and payouts.
Can I connect more than one Stripe account to QuickBooks?
Not with Intuit's connector. Its guide says it does not support more than one Stripe integration at once. Apps in the Stripe App Marketplace are the place to look.
Why is my Stripe payout in QuickBooks counted twice?
Usually because the bank deposit was added instead of matched. Intuit's team says to confirm the Stripe sales and payout in App transactions first, then use Match on the deposit in Banking.
What does it cost?
You get the price on the call, along with the hours it saves your team.
