The main ShipStation integration with QuickBooks is built into ShipStation. It sends each shipped order to QuickBooks Online as a sales receipt or an invoice, with the customer, the products and the sales tax. It works only with U.S. QuickBooks Online. For other versions, ShipStation points to Connex, and Zapier can build single jobs. Where it stops: each order goes over once and is never updated, refunds and label costs are not on its list, new products land as non-inventory items, and a customer with a new email becomes a second customer. AI agents check each week's shipped orders against QuickBooks and send your bookkeeper what doesn't match.
What a ShipStation integration with QuickBooks has to do
ShipStation is where your orders get packed, labeled and shipped. QuickBooks is where the money is counted. With no link, someone types each day's shipped orders into QuickBooks as sales, and the totals drift away from what really went out the door.
So the link has to do more than copy orders. Each sale should land once, on the right customer, with the right items and tax. Refunds and changes should follow it. And what you paid to ship should show up somewhere, so you know what each order really made.
Three ways to connect ShipStation and QuickBooks
The first is built into ShipStation. The other two are apps that sit between them.
ShipStation's QuickBooks Online integration
- How it works
- You connect it from the integrations area of ShipStation's settings. It sends shipped orders to QuickBooks Online as sales receipts or as invoices, one or the other. It finds customers by the email on the order, matches products by SKU, and can send sales tax to the tax agencies you set up. You send orders by date range, or turn on automatic sending.
- Good for
- U.S. sellers on QuickBooks Online who want each shipped order recorded as a sale without typing.
- Where it breaks
- ShipStation says it is for U.S. QuickBooks Online accounts only, with no Canada and no GST or HST. Each order is sent once and only once, so later changes don't follow. Products with no matching SKU are made as non-inventory items. In ShipStation's community, users have asked since 2017 for sales to be dated by ship date, not the day they were sent.
Connex
- How it works
- The app ShipStation names for other versions of QuickBooks. Connex says it moves orders, customers and products both ways, sends refunds from ShipStation to QuickBooks, and writes tracking back onto the QuickBooks sales order or invoice once it ships.
- Good for
- Sellers on QuickBooks Enterprise, or who start orders in QuickBooks and ship them in ShipStation.
- Where it breaks
- It is one more app to set up and keep up. Connex's page says basic connectors may need clean-up for partial shipments; its own rules for them still have to be set and checked.
A Zapier zap
- How it works
- Zapier's ShipStation app starts a zap on New Order, Order Shipped, Item Shipped or Item Ordered. QuickBooks Online actions include Create Invoice and Find or Create Sales Receipt.
- Good for
- One small job, like an invoice in QuickBooks for each shipped order.
- Where it breaks
- Each zap is one trigger and one action. Matching customers, items, tax and refunds is each another step you build, test and watch.
Arkeo agents
- How it works
- Agents read each week's shipped orders and label costs in ShipStation, check that each order reached QuickBooks once, on the right customer, with the right items and tax, and send your bookkeeper a short list of what doesn't match, with the order it came from.
- Good for
- Online stores and wholesalers where the books have to match what shipped, and nobody has the hours to check.
- Where it breaks
- Anything your rules keep for a person, like a refund or a merged customer, goes to your bookkeeper in one message to decide.
How to set up the QuickBooks ShipStation integration
These follow ShipStation's own help page for QuickBooks Online. Open it for the screens.
- 1
Set up QuickBooks firstAsk your bookkeeper whether shipped orders should be sales receipts or invoices, and which income account they go to. Create your sales tax agencies in QuickBooks Online now, or they won't show in ShipStation.
- 2
Connect QuickBooks OnlineIn ShipStation, go to Account Settings and open the integrations list in the sidebar. Select Connect for QuickBooks Online, then Connect to QuickBooks. Sign in to QuickBooks and select Authorize.
- 3
Fill in Manage SettingsSet the transaction type and the accounts. Set which stores send orders, whether to send customer details, and whether to record sales tax. Use Add State Tax Agency Mapping if you sell into more than one state.
- 4
Send one week by handOn the Process Orders tab, set the date range by Order Date or Shipped Date and select Process Transactions. Then open the History tab and select Show Details to see which orders were Created, Skipped or Failed.
- 5
Check it, then turn on automatic sendingCompare that week in QuickBooks with ShipStation, order by order: customers, items, tax and totals. When it matches, select Enable Automatic Synchronization and set how often it runs.
Where the ShipStation QuickBooks integration stops
ShipStation's connection records each shipped order as a sale. The work it leaves is everything that happens to the order after that, and everything it doesn't carry.
It sends each order once. ShipStation's help page says each order is processed once and only once, and only when it is in Shipped status. If the order is changed or refunded later, QuickBooks keeps the first version. The page lists orders, customers, products and sales tax. It lists no refunds, so those are still entered by hand.
It makes new customers and new items on its own. ShipStation finds the customer by the email on the order. A repeat buyer who orders with a new email becomes a second customer, and an existing customer's details are replaced by the latest order. Products that don't match by SKU are created as non-inventory items, so QuickBooks doesn't count their stock.
It carries what the buyer paid, not what you paid. Shipping charged goes into the last product line. The field list has no label cost, so postage still has to be entered or matched from somewhere else.
Dates and numbers come up for years. In a ShipStation community thread opened in 2017 and still marked Under Review, users say a sales receipt is dated the day it is sent to QuickBooks, not the day it shipped. A 2020 post there says orders go over without the country, which throws off QuickBooks sales tax for buyers abroad. A 2026 post says QuickBooks gave the invoices new numbers instead of the order number. And any order on the Failed tab waits until someone opens History and looks.
The agents that do it
Each agent does one job from start to finish in your own ShipStation, and passes what the books need to QuickBooks. Your team talks to them in Slack or Teams.

Questions
Is my customers' information safe?
Yes. Agents work in your own ShipStation and QuickBooks and see only what their job needs. Customer details never go into public AI. Agents connect to AI through business-grade connections audited under SOC 2.
Does ShipStation integrate with QuickBooks Desktop?
Not directly. ShipStation says its own QuickBooks integration works only with U.S. QuickBooks Online accounts. For other versions of QuickBooks, ShipStation's help page points to Connex.
Does the ShipStation QuickBooks integration update inventory?
Only for products QuickBooks already tracks. ShipStation matches each product by SKU. If the SKU isn't in QuickBooks, it makes a new non-inventory item, so QuickBooks doesn't count that product's stock.
Will this replace my bookkeeper?
No. Your bookkeeper sets the rules and keeps the books. Agents do the checking, so the bookkeeper's hours go to the work that needs them.
What does it cost?
You get the price on the call, along with the hours it saves your team.
