To connect PayPal to Shopify, go to Settings, then Payments in your Shopify admin. In most countries, PayPal is PayPal Express Checkout: click Complete setup next to PayPal and sign in to a PayPal business account. In the United States and France, if you use Shopify Payments, PayPal comes as PayPal Wallet inside Shopify Payments, and its sales and refunds show in your Shopify admin. Where it stops: payments can sit as pending, refunds fail if the connection drops, Express disputes are handled in PayPal, not Shopify, and tracking numbers that release held funds have to reach PayPal. AI agents check PayPal payments against your orders and chase what doesn't match.
What it takes to connect PayPal to Shopify
Many shoppers want to pay with PayPal, so most stores turn it on. The checkout button is the easy part. The work is keeping two sets of money records in line: what Shopify says was paid, refunded and shipped, and what PayPal says came in, went back out or is on hold.
So connected has to mean three things. Each PayPal payment marks the right Shopify order as paid. Each refund in Shopify reaches the buyer through PayPal. And PayPal knows the order shipped, so it doesn't hold your money or side with the buyer in a claim. How much of that happens for you depends on which kind of PayPal your store has.
Ways to connect PayPal with Shopify
Which one you get depends on your country and whether you use Shopify Payments.
PayPal Express Checkout
- How it works
- Shopify makes a PayPal Express Checkout account for you when you open your store, using your sign-in email. You finish setup in Settings, Payments, under Additional payment methods. Payments go to your PayPal business account.
- Good for
- Stores outside the United States and France, or any store that doesn't use Shopify Payments.
- Where it breaks
- Shopify's own troubleshooting lists the gaps: a payment shows pending if the PayPal email isn't verified, a lost connection blocks refunds until you turn PayPal off and on again, and one PayPal account on two stores causes duplicate order errors. Disputes are handled in PayPal Business Center, not in Shopify.
PayPal Wallet in Shopify Payments
- How it works
- For businesses in the United States and France that use Shopify Payments, PayPal is built into Shopify Payments as PayPal Wallet, on the newest Shopify Checkout. PayPal sales are paid out with your Shopify Payments payouts, and refunds and disputes show in your Shopify admin.
- Good for
- Stores in the United States or France that want PayPal money and reports in one place.
- Where it breaks
- In the United States you can't add PayPal under Additional payment methods; it only comes through Shopify Payments. On a disputed payment you can refund only the full amount. If you used Express before, Shopify says to keep money in that PayPal account for up to 180 days for old refunds and disputes.
A tracking app from the Shopify App Store
- How it works
- Apps in the Shopify App Store send each order's tracking number from Shopify to PayPal. One of them, Synctrack, says it syncs order tracking to PayPal and Stripe and also tracks disputes, and it shows over 450 reviews.
- Good for
- Stores on PayPal Express whose PayPal money is held until orders are shown as shipped.
- Where it breaks
- It's one more app to set up and check. In the low reviews on that listing, a merchant wrote that some orders were not syncing.
Arkeo agents
- How it works
- Agents read your PayPal payments, refunds and disputes and your Shopify orders. Each day they match PayPal money to orders, find paid orders still marked pending and refunds that never reached PayPal, and gather the order and tracking proof when a dispute opens.
- Good for
- Stores with enough PayPal orders that checking two systems by hand takes hours each week.
- Where it breaks
- Anything your rules keep for a person, like accepting a large claim, goes to the owner in one message.
How to set up PayPal on Shopify
These follow Shopify's own guides. Open them for the screens.
- 1
Use a PayPal business accountShopify needs a PayPal business account linked to your store's email. Add that email to your PayPal account, or open a new business account with it. Make your store country in Settings, General match the country on your PayPal account.
- 2
Finish PayPal Express Checkout setupIn Shopify, go to Settings, then Payments. Under Additional payment methods, click Setup incomplete next to PayPal, then Complete setup. Sign in to PayPal, enter your business details, click Agree and Create Account, and then Go back to Shopify.
- 3
In the US or France, use PayPal Wallet insteadIf you use Shopify Payments in the United States or France, PayPal comes as PayPal Wallet inside Shopify Payments. You need the newest Shopify Checkout. Your PayPal sales then show in the Payouts section, where you can filter by payment method.
- 4
Verify your PayPal emailIf PayPal says the email isn't verified, payments show as pending. Verify it in PayPal, allow up to two business days, and check the money came in before you mark an order paid.
- 5
Test an order and a refundPlace a test order with PayPal, then refund it from Shopify. Check that the order shows paid in Shopify, and that the payment and the refund both show in PayPal.
Where the Shopify PayPal integration stops
Paid in PayPal doesn't always mean paid in Shopify. Shopify's troubleshooting guide says a payment shows pending when the PayPal account getting the money isn't verified, and it can take up to two business days to come in. Shopify's advice is to confirm you got the money before you mark the order paid. That check is a person opening PayPal, finding the payment and clicking in Shopify.
Refunds can fail. The same guide says an "Unable to refund" error can mean the connection to PayPal broke. The fix is to turn PayPal off and on again in Payment providers, and then refund by hand, in PayPal, any orders that came in while it was down. Someone has to know which orders those were.
The money lives in two places. With Express Checkout, the payments sit in your PayPal account and Shopify says disputes on those orders are handled in PayPal Business Center. So the person who answers buyers in Shopify may never see the claim in PayPal. Stores that move to PayPal Wallet still keep the old account open for up to 180 days for refunds and disputes on old orders.
PayPal wants the tracking number. PayPal's own docs say sending tracking for an order that's on hold is the fastest way to get those funds, and that the number is needed for seller protection. Shopify's PayPal Express guides don't cover sending tracking to PayPal, and the Shopify App Store has apps built for that one job, with hundreds of reviews.
And no one compares the two at the end of the week. Fees, refunds and disputes in PayPal have to be matched to orders in Shopify by hand.

Questions
Is my customers' information safe?
Yes. Agents work in your own PayPal and Shopify accounts and see only what their job needs. Customer details never go into public AI. Agents connect to AI through business-grade connections audited under SOC 2.
Why is my PayPal payment pending on Shopify?
Shopify says the most common cause is that the PayPal account getting the money isn't verified. Verify the email in PayPal, allow up to two business days, and check the payment came in before you mark the order paid.
Can I use PayPal with Shopify Payments?
Yes, in the United States and France. There PayPal is part of Shopify Payments as PayPal Wallet, and its sales are paid out with your Shopify Payments payouts. In other countries you add PayPal Express Checkout under Additional payment methods.
Where do I handle PayPal disputes for my Shopify store?
With PayPal Wallet, disputes show in your Shopify admin and you have 20 days to sort it out with the buyer before they can take it to PayPal. With PayPal Express Checkout, Shopify says disputes are handled in PayPal Business Center.
What does it cost?
